Edinson Cavani was the home hero with goals in either half. He recorded the opener after 20 minutes from a corner, his flicked header poorly defended by Aleksandar Kolarov on the post, before Mario Balotelli struck back with a tap-in after the half-hour.
The winning goal arrived just after the break when the Uruguayan put away a sumptuous sidefooted finish from Andrea Dossena's low pass, to seal a result that sees Napoli leapfrog City in the standings, two points ahead of the Premier League leaders going into the final matchday.
The Citizens will now need to overturn Bayern Munich in their last group game and hope that bottom side Villarreal can upset the odds by recording their first points of the league phase.
In the other Group A match, Bayern Munich secured qualification to the Champions League round of 16 following a 3-1 home win over Villarreal.
The hosts were ahead by two goals for most of the match, and their victory, combined with Napoli's win over Manchester City, confirmed the Bavarians' status as group winners.
It took less than three minutes for Ribery to open the scoring, and by the 24th minute, the hosts were 2-0 up, thanks to Mario Gomez. Jonathan De Guzman pulled one back for the visitors on 50 minutes, but Ribery restored the hosts' two-goal advantage on 69 minutes, and the hosts held on for a convincing win.
In Group B Lille remain in the hunt for a spot in the Champions League Round of 16 after a 2-0 win over CSKA Moscow at the Luzhniki Stadium, in the early kick-off.
An own goal by Vasili Berezutski and an opportunistic strike by Moussa Sow sealed the points for the French side, who were aided by impressive performances from Eden Hazard and Joe Cole.
Inter have ensured progression from Group B in the Champions League as group winners after they registered a 1-1 draw against Trabzonspor.
Ricky Alvarez's initial strike put the Italian giants in a commanding position early on, before Halil Altintop fired an equaliser to also keep Turkish hopes of qualifying as group runners-up alive.
The result now sees Trabzonspor move to second in Group B, and a win in Lille on matchday six will confirm their place as runners-up, while Inter can now breathe easy and concentrate on climbing up the Serie A table, finishing the section with a home match against CSKA Moscow.
In Group C, Manchester United will need to beat Basel in their final Champions League game to ensure qualification to the knockout stages after being held to a 2-2 draw at home with Benfica.
The hosts were on the back foot from the off as they conceded within the opening five minutes through a Phil Jones own goal.
They later equalised through Dimitar Berbatov, and looked favourites to take three points for much of the second half.
And as they took the lead through Darren Fletcher, they looked set to seal qualification to the knockout stages, but were immediately pegged back through a Pablo Aimar goal that leaves the group precariously balanced as United join Benfica on nine points, with Basel sitting one point behind in third.
Basel beat a resilient Otelul Galati 3-2 on a bitterly cold night at the National Stadium in Bucharest, to retain hope of progressing from Champions League Group C.
First-half strikes from Fabian Frei, Alexander Frei and Marco Streller put Basel in control before late goals from Gabriel Giurgiu and Liviu Antal created a tense finish, but the visitors held on to claim a valuable three points, and set up a do-or-die clash with Manchester United on matchday six.
In Group D, Real Madrid wrapped up top spot in Champions League Group D in emphatic fashion.
The Spanish giants stormed into a 3-0 lead over Dinamo Zagreb inside nine minutes with goals from Karim Benzema, Jose Callejon and Gonzalo Higuain, and Mesut Ozil made it four before 20 minutes were up.
Callejon and Benzema struck again after the interval and Madrid could have had even more goals, while late strikes from Dinamo's Fatos Beqiraj and Ivan Tomecak to make the final score 6-2 in Real Madrid's favour.
Olympique Lyonnais were held to a scoreless draw in the other Group D match against Ajax at Stade Gerland. Both sides had a number of chances to net a winner, but Kenneth Vermeer and Hugo Lloris proved to be too much of an obstacle between the posts.
Ajax are sitting in pole position to join Madrid in the knockout stages with eight points, while Lyon have five.
